There really aren't any mods that are going to impact the crash to desktop through updates officially unless you don't know what you're doing or "you don't know what you're doing" lol. Were talking about script extender or I was. You won't see files assocate themselvfs with the update.esm until the GECK comes out. I don't think you understood what I was saying. Even though update.esm was always named the same the header values change and the header value to update.esm in the mod file doesnt jive so it crashes. Any refrence to invalid files will ctd every time. It was literally open the mod in the ck and save it again. All my skyrim mods had to be updated every patch. Once you update above that the refrence is invalid which results in ctd every time. Starting skyrim SE or Script extender through the folder works.
